Integration of Allen Atlases for adult and developing mouse, human and non-human primate brains
2014-11-01 release image

(Image taken from Wikipedia, Allen Brain Atlas.jpg )

This release sees the integration of the following ontologies (in addition to the existing adult mouse brain atlas, ABA):

  • DHBA - Developing Human Brain Atlas
  • DMBA - Developing Human Brain Atlas
  • HBA - (adult) Human Brain Atlas
  • PBA - (non-human) Primate Brain Atlas

For more details, see: Integration-with-neuroanatomical-atlases and the commits in issue issue 609

The new artefacts created are:

Note that at this time, the Allen ontologies are not merged into composite-metazoan or composite-vertebrate. A preview is available as:

composite-brain.obo

This composite ontology includes Uberon with highly specific classes from the Allen ontologies as root nodes or subtrees.

Ontology Diff Report

  • neuroanatomy -
    • see issue 609
    • Added xrefs for additional Allen ontologies: DHBA, HBA and DMBA
    • Note we retain prefix ABA (though MBA would be consistent with the above)
    • Also added xrefs for Nlx classes not in NIFSTD
    • This release comes with a new ontology, composite-brain.obo
  • Ext (Phenoscape)
    • added internal carotid foramen, added anal fin radial skeleton (series), fix typo in def of supraacetabular buttress [PHENOSCAPE:wd]
  • Other
    • NT: {upper,lower} eyelash. Fixes issue issue 606 HPO:sk
    • added spatial disjoints: glands are never parts of the skeletal system - Fixes issue issue 607 and prevents further issues of this sort. HPO:sk
    • tidied up confusion between orbital regions and ocular regions - see notes below
    • Fixed incorrect logical def. Fixes issue issue 602
    • fixed typo. closes issue issue 605
    • Fixed EMAPA stage/embryo xrefs. Fixes issue issue 601

orbital region changes

UBERON:0001697 has been relabeled from ‘orbital region’ to ‘orbit of skull’ to make its nature as part of the skeleton clear.

The overall partonomy is now

 ocular region (subdivision of face)
   orbit of skull (skeletal)
   eyebrow
   eye
     eyeball
     eyelid
     lacrimal gland

Changes for: middle temporal area

    • + middle temporal area comment “The term “middle temporal visual area” was first used by Allman and Kaas (1971) for a region of the owl monkey brain located on the “caudal third of the middle temporal gyrus.” Functionally, it contains “a complete representation of the contralateral half of the visual field… This representation of the visual field (MT) corresponds to a histologically distinct area adjacent and rostral to area 19… The horizontal meridian divides MT into a lateral portion representing the upper visual quadrant and a medial portion representing the lower quadrant. The center of gaze is represented in the caudal portion of MT bordering area 19.”” [NIF_GrossAnatomy:nlx_anat_20090308]

Changes for: camera-type eye

  • Deleted
    • - camera-type eye definition The camera-type eye is an organ of sight that receives light through an aperture and focuses it through a lens, projecting it on a photoreceptor field[GO]. The eye contains the following parts (when they are present in the organism): the eyeball (eye proper), the lacrimal apparatus, the conjuctival, the eyelid. { database cross reference=https://orcid.org/0000-0002-6601-2165 , database cross reference=GO:0043010 }
    • - camera-type eye external ontology notes FMA distinguishes Eye (subdivision of face) which has its parts an Eyeball (organ). MA includes eyelid, conjunctiva and lacrimal apparatus as part of MA:eye - consistent with FMA - so we can infer that MA:eye is more like FMA:eye than FMA:eyeball. For other AOs this distinction is less meaningful - e.g. ZFA has no eyelid; XAO has no eyelid, but it has conjuctiva, which is considered part of the xao:eye. GO considers eyelid development part of eye development. See also notes on optic nerve - XAO, AAO and BTO consider this part of the eye. MA considers the eye muscles part of the eye, whereas FMA has a class ‘orbital content’ for this { external ontology=FMA }
    • - camera-type eye has exact synonym orbital part of face { database cross reference=FMA:54448 }
